I mean reinstall the theme. I have never used a multi-site so can't give any specific advice for this scenario.

If it was me I think I would deal with this by way of FTP rather than through Wordpress dashboard. So upload the zip file and then extract it so it overwrites what is currently there.

With your own template issue make sure you install the Suffusion Child theme too and then use that as your main theme and put any changed / new templates in the child theme folder not the main Suffusion folder.

So if I do this, should I overwrite both Suffusion and Suffu-scion (with the zip-files that you provide here on the forum)?

Will current settings, CSS etc. (on all sites) stay untouched after such an action?

Yes they will they are all stored in the database. Replace both to ensure you have 'virgin' files.
