How do I create a Slideshow that shows a large image and thumbnails at the bottom?

You can't do this in the theme. You will need a plug-in or two. Something like NextGen Gallery and NextGen Scroll Gallery 2 will do what you want BUT there are many gallery and slideshow widgets for Wordpress so you may get alternative suggestions asking on the Wordpress forums.

What plugin can do that, that uses flickr and allows the background to be transparent? I already know about flash-wrapper-flickr
