I copied the entire WP directory structure to a new domain and my sidebar moved to the bottom in that new domain. There's a blank space on the right where the sidebar used to be.
I did edit the SiteURL record in my wpcs_options file to point to the new domain, but that's all I changed in the database.
I was on 3.x and upgraded to current, but that didn't help.

Have a look at this site http://tamba2.org.uk/wordpress/move2/ it tells you what to change when moving a site.
If you have done all of that then have a look at you markup this problem is usually caused by an unbalanced tag.
