Issues after recent update

I'm having trouble with my home page after updating today. http://sph-publications.berkeley.edu/bho/ The page has gone from being ID 2 to ID 4484. Also the edit page quick link is also gone from the top dashboard. But worst of all, the widgets in the sidebar are missing. I've been using custom sidebars without a problem, I also use widget logic for specifics. In my attempt to figure this out, I created a alternate home page, and was able to get it working, but as soon as I made it my static home page in Settings, the same problem occurred. I need some help deciphering this problem. Thanks

Go to Other Graphical Elements -> Featured Content. Set it to show duplicate posts.
