First, thanks for a very nice theme.

I have tested my site on Chrome, Opera, Firefox, and IE on different computers. The homepage formatting is consistently screwed up on IE, most notably the navigation bar and menu items.

Pages and individual posts are formatted correctly, it is only when it is at the root URL where it gets messed up.

I don't recall messing around with any of the PHP or CSS files and the only customization is done through the Suffusion theme settings.

I would appreciate some help, thanks!

You have a security vulnerability. When I look at your page's source code I see an obfuscated JavaScript string, which upon decoding points to some tracking script. See this: http://jsfiddle.net/2vm7h/

I don't know anything about Javascript - what is the best way to hunt down wherever this thing may be hiding at?

A security vulnerability might come from several places. Try disabling your plugins to see if any of them plays nasty. But realistically, you need to get your site looked by a security expert.
