I haven't made any major changes recently, but my sidebars are both pushed down (only on the index page.)

It looks to me that your chat script is causing the problem.

I deactivated the chat option, and it's still happening. Here's the odd part - it's only happening on my index page, the sidebars stay where they're supposed to for all other pages or posts.

For now try enabling duplicate content from Other Graphical Elements -> Featured Content.

That worked perfectly. Why would eliminating duplicate content move the sidebars?

There is a bug with respect to the total post count and the inclusion of containers. I will probably release a patch for this in a day or two.
